Did you use a new flywheel or one that was on the engine?

Yea I assumed it was the TOB, its just strange it didn't make the noise with the old engine.  Next meeting I'll have to get everyones input hearing the noise in person.  Also when I disengage the clutch while in gear I can kind of hear what sounds like the clutch rubbing the flywheel?

I used the flywheel from the new engine

How many miles have you put on it since the swap? Could just be rust and junk on the flywheel that needs to get kicked off after some driving...

good point, that was kind of my thought.  Haven't put more than 20-30 miles on it.  Need to replace the rear u-joint for the 4th time.....

Yeah, do some driving kick the dust off all of those moving parts and you should be ok. Why is your U-Joint bad again? That seems kind of strange, you don't have that many miles on it since you bought it.....

Well I thought the U joint was bad but it seems to be ok. I was getting some vibes at about 45-50 so assumed it went again. Going to try tightening everything up and hope it goes away
